Dude from No Country, Warden from Shawshank, Vader (until prequels RUINSD him), Nurse Ratchid from Cuckoo... there's a good fifth one that escapes me for the time being.
I think to be a good villian, you have to either HATE him or FEAR him which is why Joker from Dark Knight is no good. he's too awesome. I feared Vader when I was a kid. I hated the warden from Shawshank, etc.
Ralph Fiennes in Schindler's List was really good too.

Mine is more generically "bad guys." They might not be villains, in the sense that the film might not have a hero. I am going to break the list into two parts: Coen Bros. bad guys and others.

Col. Hans is a good one Jeb, but only in the opening sequence. He and the film in general is worthless after that.

I don't rate these in any order but props to Hans Gruber, Joe Pesce in Goodfellas and Casino, Gene Hackman in Quick and the Dead, Shawshank Warden, Lo Pan from Big Trouble in Little China.

Bennett from Commando! How did they think that portly bastard wearing his chainmail vest was gonna stop Arnold from blowing up an entire army on a small remote island?!?! Seriously, though Bennett is one of my all time favorite "bad" badguys. He is so crappy on so many levels.

First, to purge the memory of Commando's Bennett out of your brain:
1. Wez - The Road Warrior : The living embodiment of the sort of person who thrives in the post-apocalyptic wasteland.
2. Clarence Boddicker - Robocop : Anyone who only knows Kurtwood Smith as Red Foreman from That 70's Show (or as the heavily made up President of the Federation in Star Trek VI) needs to rewatch Robocop, now. Too bad he turned down Michael Ironside's role in Total Recall...
3. Ming the Merciless - Flash Gordon : Max Von Sydow manages, through his line readings alone, to seem more alien and menacing than a roomful of prosthetically-enhanced Star Trek actors.
4. Max Cady - Cape Fear (original version) : I have to give the edge to Robert Mitchum. Robert De Niro was over the top menacing while Mitchum had that low-key, predatorial vibe where he'd wait for you to make a mistake or go too far before he'd pounce.
5. Carter Burke - Aliens : He's not menacing but man do you want to see this guy die. The Alien perforating his face ends up being far less satisfying than seeing Hudson make him put a pulse rifle barrel in his mouth.
